Smelly shoes are quite simply a result of bacteria in your shoes. Equally, 'simple', material used in the construction affects odor because natural fibers will absorb odor (so that it doesn't get to your nose) whereas synthetic fabrics are not celulose fibers and, inherently, can't absorb anything - this is why they are used to wick moisture after all. Regardless of the fabric, the solution remains the same: get rid of the bacteria.
